The best connection is via Turkey - but it is a long travel.
I even recommend to use a flight from somewhere in the middle of Europe to Cyprus.

If you want to travel to Cyprus without using a plane, you will have to travel by train via Istanbul (change from the European station to the Asian station) to Karaman: either by day or night train - couchette is about EUR 10, but you can also get a normal seat.
From Karaman take a bus in direction of Silifke and then to Tasucu where you can find the harbour (in total EUR 10).

There are also ferries from Alanya to Cyprus, but very bad to reach by train.

In the past there was ferry connections even from Italy and Greece (Partras-Limassol).
But they stopped their service as the main destination was Israel. And there they had a security problem the last years.
