We have purchased Europe Rail Pass for three adults under travelling together category.
The question is: will three of us have to be personally present with our passport and the pass while the pass is being validated?

As far as I know it is sufficient to bring the Eurail pass plus the passports of all travellers with you; the personal presence of all travellers is not necessary then. However, I will try to check that to be sure.
When do you want to start your travel?
BTW; when purchasing through our official partner link [ux]https://rail.shop/eurail/[/ux] you have the option to already activate your pass during the purchasing process.
