I am going to travel by train from Zagreb (Croatia) to Tallinn (Estonia) and I have a bike.

This is a long route and travelling by bike through several countries by train is always a little bit tricky. Not all bike tickets/reservations will be available online. What kind of bike do you have?
If it is possible to dismantle at least the front wheel and put the bike into a bike bag (can also be simple large trashbags or similar if necessary) you can normally take the bike on any train as "luggage" and put it into the luggage racks or behind/under seats.
If you have/prefer to transport the bike without dismantling any parts you have to carefully plan your route and pick trains with dedicated areas for the transportation of bikes.

Zagreb to Vienna with direct EC 158; tickets (including bike reservation) should be available from Austrian Railways at https://rail.shop/oebb however take care that you are offered a proper online ticket (it can be that the ticket has to be collected at a ticket machine in Austria - this would be stated clearly during booking process!).
Alternatively, contact Croatian Railways at https://rail.shop/hzpp
Vienna to Warsaw with direct EC 102 or EC 104; again tickets should be available via https://rail.shop/oebb
Warsaw to Bialystok, then continue to Suwalki and cross the border to Vilnius and continue via Sestokai to Kaunas and Vilnius. Attention, the cross-border trains on the section Bialystok - Kaunas only run Friday - Sunday. Schedules available at [ux]http://rozklad-pkp.pl/[/ux]
Tickets for the domestic section in Poland available at https://rail.shop/pkpic , otherwise simply buy your tickets locally or in the train (for the cross border section).
From Vilnius you can go to the border at Turmantas; on weekends there are direct trains across the border to Daugavpils (from where you can continue to Riga).
