I am planning on travelling by train with an interrail pass from Ljubljana to Villa Opicina on 22-7-16. I looked up times for trains with the interrail timetable on the website and in the details section for each train there is the phrase Special Fare. What does this mean?

Special fare is irrelevant for Interrailers.
If you post me a link to the page you were referring to I can explain in detail.
From Ljubljana to Villa Opicina, just take any of the trains on this route, no seat reservation required. I assume you then take the tramway down to Trieste? :)
