Hi!
How long do you want to travel overall? What kind of ticket do you want to get?
Generally your route is really good already. The only city where you could think about replacing is Zadar...there are no trains anymore to Zadar; a bus replacement service is available from Knin (on the Zagreb - Split line) however connections are really bad (you have to wait 5h in Knin on the way from Zagreb to Zadar or travel overnight...). On the way from Cologne to Munich you could travel along the scenic Rhine Valley line (sit on the left) via Koblenz; maybe make a stop in Heidelberg or Nuremberg on the way.

From Prague, you could make day trips to Karlstejn, Cesky Krumlov or Kutna Hora.
